I have a feeling that even if Scotland ditched the UK, they’d still maintain good enough relations to keep the facilities. Either that, or it would be a Guantanamo Bay situation where the facilities stay a part of England.

The shipyard would obviously be accessible at some cost. The sub base is trickier, as anti-nuke people would want to shut it down, and when it’s not yours, there’s less pressure to reject that. Seems like a lease until the UK builds a new facility would be likely though.
